Both factions' greater inscriptions carry the same stat types, but give higher values to one stat. Aldor items tend towards damage, healing, attack power and dodge. Scryer items tend towards Crit rates, MP5 and defense.

How do I choose between Aldor and Scryer?

There should be a haggard war veteran near one of the entrances to shatt that gives you a quest to speak with A'dal. After that you speak with Khadgar and he gives you the shattrath tour quest. Finally then you can choose your faction.

How do you get Exalted with Aldor and Scryer at the same time?

Absolutely impossible to be exalted with both factions at the same time on the same character. For every mark you turn in, you get 25 rep with that faction, and you LOSE 27 rep with the opposing one. This is most likely awarded for having one character exalted with Aldor, and another with Scryer.
